Although its a small town, Agios Nikolaos is fairly well-connected. There are two airports nearby, and while Sitia Airport is nearer, most flights arrive at Heraklion International Airport, which is located to the east. When you hire a car in Nikolaos you can pick it up from the town centre. From here, it's a short drive to highway 90 which will take you northeast to Malia and Heraklion. There are also lots of smaller roads that lead south to the mountains and countryside. The deeper you get into this area, the more stunning the scenery will become; but these routes aren't for the faint-hearted! There are often narrow, winding roads that take you high up into the hills, but the journey is worth it for a weekend away in more remote villages.
